The main character of the game is Major Nathan Spencer, the first bionic TASC commando and a war hero of the Imperial Incident. However, on a fateful day, a certain terrorist organization Bio-Reign activates a powerful experimental weapon - a kinetic beam that causes a terrible earthquake and destroys the largest city of the Federal States of America (FSA) Ascension City, turning it into ruins. The Bio-Reich takes control of the city and begins to build a new empire. The government decides to release Nathan Spencer, returns his mechanical bioweapon and gives him the task to correct the situation. Under the leadership of Joseph Gibson, also known as Super Joe, the main character slowly but surely makes his way through the destroyed city and tries to find out the secrets of the Bio-Reich command…

When Nathan does all the errands for Joe, he reveals his cards. It turns out that the "Scavenger" that Nathan got for Joe was needed by him to complete the Vulture project, but the government did not give him rights. Then, using the situation, he sent Nathan there. Along with Joe, Meg and Nathan´s old enemy, Greder, are on board. They fly away, and Nathan is shot by Burak. But Nathan survives and jumps on the Burak. Flying over the ocean, he jumps from one helicopter to another until he reaches the very first one. So he gets into a fight with Joe, but Greder throws Meg off. Nathan catches her by hanging on the edge of the plane himself. Greder tells Nathan that "the flesh is weak" and throws them both off. Nathan again sees a vision where Joe tells his wife that he is dead, but with him she will gain support.

Nathan comes to his senses. He sees the surviving Meg. But then a mysterious sniper appears. When asked by Nathan, he replies that they pursue the same goals. Then he points to a huge walking station. Spencer climbs on top of her and turns off the cooling system. The station is collapsing. Then Greder appears. His body is completely torn apart, and inside there is a completely bionic skeleton. Despite his superiority, Nathan destroys Greder. Then, he puts a grenade in his mouth, asking: "How will you survive now?"The thrown-off Greder is torn in the head. Nathan finally gets to the base. There he stumbles upon an archive of bionic soldiers. From it, he realized that they were just the beginning of the bionic weapons that had already been created. When he reaches the end, he is late. Joe, sitting in an exoskeleton with a Scavenger installed, launches the project. Thousands of vultures are under his control. He tells Nathan that Emily has already been around, and he has always "used" her. Then Meg runs out of the ambush and runs straight at Joe. But he easily stops her and kills her. Nathan breaks through the glass and runs after Joe, but he turns out to be too high. Spencer dives into the abyss and clings to one of the Vultures.

Flying hundreds of meters above the city, Nathan jumps on the Vultures, destroying them along the way. When he gets to Joe, Nathan asks him one last time about Emily. He says it doesn´t matter anymore and clamps Nathan down. He loses consciousness. In the vision, he sees Emily again, but now he stops her with a "live" hand. Nathan says he´s lost her, to which she replies that he´s the one who´s lost. Waking up, Nathan is still in Joe´s grip. Nathan, in a rage, breaks through the dome of the exoskeleton with his head, and then Joe himself is beaten unconscious. Then he descends lower and with a blow of his fist destroys the energy generator of the "Scavenger".
